    开 means drive or operate. As a passenger, you are not operating the train, so you 坐火车. 开火车 only works if you are the train driver.

    Trains are counted with 列. 个 is too generic, and 辆 counts cars, not whole trains.

Why can't a passenger say 开火车 for 'take a train'?

You 坐 as a passenger; you 开 only when you operate the train.

开 means drive or operate. Passengers do not operate the train, so they say 坐火车. 开火车 is correct only for the train driver. English 'drive' does not map to every vehicle use. That is why 坐火车 sounds normal and 开火车 sounds like you're the driver.

Why does 我坐火车去上海 mean 'I go to Shanghai by train,' while 我去上海坐火车 means 'I go to Shanghai to catch a train'?

Put 坐火车 before 去上海 when the train is how you get there.

Chinese puts the method before the main action: 坐火车去上海. The train is the way you go. If you say 我去上海坐火车, the train is the purpose of going to Shanghai. Maybe you live in a town with no station and must go to Shanghai to board. Word order changes the meaning, not just the style.

Why is it 北京到上海有飞机,也有火车 and not 北京到上海是飞机,也是火车?

有 lists what exists or is available; 是 identifies what something is.

有 means there is or there are. It lists options that exist for a route. 是 means A equals B. If you say 北京到上海是飞机, you sound like the route itself is an airplane. The story sentence simply says both options are available.
